we had trust between multiple domain but when system get register it had change FQDN name. so any specific setting nee to done on secondary site.

Note : we are not installed secondary server on other domain it is in share mode.

Which FQDN had to be changed?

What's "it is in share mode"?

1) When XYZ.com machine is geeting register his domain name gets change to ABC.com

2 )My Main Domain Name is ABC.com & secondary domain XYZ.com. i havent install any secondary server in XYZ.com the secondary server which is there in ABC.com is use as secondary server in XYZ.com.

If you are talking about a client/managed system (it's still not clear what machine you are asking about and is why Torsten asked in the first place), then nothing needs to be done. If it's the secondary site server itself, then changing the name of the system is unsupported and will break everything.

We Had multiple domain trust. our primary domain is ABC.com & SCCM Primary Server also in ABC.com. & XYZ.com he havent deploy any secondary SCCM Server, all system of XYZ.com are communication to sercondary SCCM Server of ABC.com but when system (XYZ.com) get register it had change has change Domain Name XYZ.com to ABC.com

You still keep using the word "systems". That's a generic term and is meaningless in this context. You need to define *which* systems and what roles they are fulfilling.

As mentioned, it sounds like you are talking about clients aka systems managed by ConfigMgr. If this is the case, see my answer above: nothing needs to be done.

we got the root cause for this issue. we found that  some system host name are same in XYZ.com & ABC.com henceforth after registration Machine of XYZ.com change to ABC.com. Please suggest what to do on this case.

Don't use the same names in different forests. 

But is there any solution on this.
